My ZE swap issues...

So I got my ZE in over the weekend with 40some hours of struggle and whatnot. I have a couple of challenges that I'm looking for input on.
First, it wouldn't start. The battery was dead so I boosted it off my Dad's truck and it sounded like it was labouring to turn over. I cranked for about 30 seconds and noticed smoke coming from the jumper cables. So for some reason the starter was drawing enough current to over heat the 4 gauge wires. It also sounded wrong. It was easy to turn by hand when I was working on it on the engine stand, and I'm very sure that the cam timing was right. Maybe it jumped? Any other theories as to why it's hard to crank all of a sudden?
While I had it out I changed the clutch slave cylinder so I had the entire clutch circuit disassembled. I also changed the brake booster to the modded MX6 booster so I had the brake master off as well. The brake pedal goes right to the floor and the clutch won't bleed. I didn't bench bleed the brake master but I did pre fill the clutch slave. The clutch master should have filled just by pumping the pedal. So any idea why the clutch won't bleed?
