94 4 cycl dohc into a 95 dohc 5 speed will the ecus match

yup, same engine, trans, ecu for the 94 and 95 4 cyl.

does it matter if the engine came from an automatic transmission and have a 5 speed

Nope, usually getting a motor from an auto is a good thing. They are usually ragged on less.
