1) A KL03 is a KLDE. KL03 is just an improper name adopted by the Mx6/Probe community.

2)The KLDE in the 626, Probe and Mx-6 are pretty much all the same, with some varients on the intake manifold, but other wise are all the same and make the same 165hp. If you want to make it easy and gain 5 more hp, you can get a KLDE out of a Millenia, which has a curved-neck intake manifold for a stock-like install.

3)Is your Mx-3 a manual or auto? If it's manual, than it'll work just fine, and is the same tranny as what's in a Probe. The Mx-6 and 626 use a taller gearset, 4.11:1 rather than 4.38:1

Any year is fine, motors are mostly the same. Ideally you want one that uses a distributor and not the coil packs (the later 626's did, i would assume the same year Millenias did too) I think a 95-99 are the years you want. Your Mx-3 harness will work fine. IF anything, you'll need to swap some sensors from your old K8 to the new 2.5, but no big deal.

Converting from auto to manual is a bit of a job. I've never done it, but many have, If you search around you'll find those threads and answers to any questions you have. It's upto you if you want a 4.38 or a 4.11 trans, either will work. If you're planning on keeping your Mx-3 an automatic, it won't happen. Your Mx-3 trans won't handle the torque of the 2.5, and the 2.5 auto trans apparently don't work or fit in an mx-3.

There is gobs of information about ECUs, but in short:

Use the stock Je50 VAF and get a KL31 or KL36 ECU
Keep your stock Je50 VAF and get your ECU chipped with a Probinator (n/a for early 92's)
Use a KL02 KLDE VAF with a KLDE ECU
Use a KL02 VAF on the Mx-3 ECU
