1.6/2.5 Tranny hookups

I plan on swaping my 1.6 with a 2.5 J-Spec but first i wanna convert my ATX to a standard. I want to know if there are any standard trannys out there that would hook up to my 1.6 and the 2.5. If not, are there any "adaptor" kits that would allow a tranny that would hook up to a 2.5 work with my 1.6. Or do all Mazda motors have the same tranny hook ups? Just wondering cause I dont wanna to have to swap motors, and convert from a ATX to a manual tranny at the same time.
