I have no experience with that exact swap, but I can ask the typical questions.

Which harness/ECM are you using? Is your ECM grounded properly? Did you fiddle with the timing? Did you pull the codes? Do you have spark? Fuel? is the airflow meter (and everything else?) plugged in? any obvious vacuum leaks?

I am using the mx3 harness with required wiring lengthend. I have double and triple checked to make sure that all of the sensors are hooked up. I have the capri fuel pump installed and am getting fuel at the motor and I'm getting spark but its not firing. I think that the injectors aren't firing, but that still doesn't explain why the clock is flashing.

what about the other things? Check fuses too.

Are the plugs getting wet? If it sparks, plugs get wet, and the airflow meter is working, only proportions are left. Leaks. Injectors stuck open, vac leaks, and timing.

Or your ECM is baked? electronics are the only thing that cause weird issues.

From your alternator to the battery there is a ground wire 6" long with a
pre soldered loop on it. If its not properly grounded there it can cause the
car to not start and the clock to not hold time.

Clock won't hold time if the ECM isn't grounded, too.

The pcm is grounded, and the clock is keeping time but its just keeps flashing. I'm having a feeling that the injectors aren't firing correctly b/c the plugs aren't soaked in fuel but they do smell like fuel. Anybody got any ideas about what could be wrong? Maybe the injectors aren't wired correctly?

Ok so I have been able to clear all of the codes except code 3 and from searching the forum I have found that the car should still run with that code present, is that true? Or will code 3 keep the car from starting?
