Yes, depending on what model and year vehicle the other engine is from, but you will have to change other things as well. You have not given us very much info to work with here, and my mind-reading powers don't seem to be working lately.

Oh, and one more thing... search.php

The transmissions will swap and fit, but the Protege will use a longer geared one, which those who do a BP swap look for for the Protege LX trans, but that trans wouldn't be a good match for the 1.6

I put a auto engine into a 5 speed car. You need the MT throttle body, and flywheel and tranny plate. Everything else is the same, even ECU.

As far as bolting up any b series motor to a stock trans, just use the flywheel and clutch designed for the trans and you are set, even the exhaust will bolt up. What you do need is the BP ecu, disty, vaf and passenger motor mount bracket and possibly the wiring harness. If you use the BP wiring harness instead of splicing in a few wires, you dont even need to swap the throttlebody. The only difference is it will get a signal from the throttlebody that the engine doesnt really use anyway from the extra wire. There will be part of the wiring harness not hooked up for the auto trans if you use the BP harness, eliminate it or just dont hook it up to the ecu.
