I also have a 1.6i DOHC 16v MX-3 (1998).
When I bought it 6 months ago, it would occasionally do what you have just mentioned. It didn't worry me too much, however, that problem now seems to have all but disappeared.
The cure to this problem may have been a combination of taking my MX-3 "Blackbird" out on a Motorway and "hammering the nuts" off it (Driving for extended periods with engine R.P.M. at about 4000), Doing several "pedal to the metal" acceleration sequences while on said Motorway, upgrading my fuel from Regular Unleaded (95RON) to Super Unleaded (98RON) - and making sure once a week I hit the motorway for a minimum 10 mile burn, just to keep the interior of the engine clean.
Your MX-3 is a 1997 model it seems, so I wouldnt think you have faulty sensors in your engine bay. You might want to consider disconnecting the battery from the car for a while (Make sure u have the "codes" for the Stereo just in case) just to re-initialize the ECU (Computerised Engine Management System). The problem might disappear.
What is the state of your coolant?
Is it clean? Are you sure there are no sediments trapped in the autochoke piping? I once had a car whose autochoke would cut in or out, depending on whether coolant was reaching the autochoke sensor or not. There was actually an air bubble in the system - caused by a slow coolant leak.
You might also try adding Redex to your fuel tank when you fill up, this will clean out your injectors - just in case they have a role in the anomalous behaviour of your MX-3.
I am assuming you have already serviced the car.
Hope I managed to help in some way.

I'm lucky i din't boil my engine
