Yes its internal somewhere.

No its not broken and its not exactly mx3 specific. A bunch of mazdas will have this same part. actually every car will but not exactly like that.

looks like a tranny part. Does it hook to the shift rails?

It is the internal shift cylinder in the GS MTX, shown in the picture I found of it in a thread on iMazda.com

This one's tricky, some of the more experienced guys will recognise it right away. Most of you have probably never seen one in person. Very rare.
