whats involved in the modification for the headers?

They are longer than mx3 ones, so you will have to cut off the piece of the catback, and move that flange back. When you do that you should probably get a high flow catalytic. That would defeinetely help the ZE. Or just get rid of it , if you don't have emissions.
My brother has stock probe exhaust manifolds and downpipe on his mx3, with custom 2.25 inch catback and highflow cat. Meineke did a great job very cheap...
