tranny swap from atx to mtx

I need a some info on a tranny swap. My intentions eventually are to swap my 1.8 to a Probe 2.5 motor. what manual tranny should i swap to? I read the mx6 mtx would work. can i switch to that tranny and still use my stock engine until i get the funds to rebuild the engine? or do i need to do all this work at once. Should I just stick with an Mx3 mtx? Any help on this manor is greatly appreciated.
