I was under the impression there were no VAF on MX3's, or any K engine for that matter until like 98.

OK, I really need some help here. I have completed the 1.8 to 2.5 swap in my 92 MX-3 and have already changed the ECU and I'm trying to change out the VAF but can't locate it. It's not listed in the online shop manual. All I see is MAF in manual.

Huh? You managed to do the swap but you don't know where the VAF is?
You know, you removed it to get the motor out in the first place.
Do you know what the VAF is?
Try the Volume Airflow Sensor on page F2-95 to start. Its item 5.

MAFs were fitted to Millenias (2.3 KLJ and 2.5 KLD) from 95 to 98.
VAFs were fitted to MX-3s (1.8 K8D) from 93 to 98, and 626s and MX-6s/Probes (2.5 KLD)from 93 to 96+.
Re-shaped and re-sized gearshift lever. Best driveability mod you can do!
