Annoying Beeping Noise

We took the transmission out of my 95 Mx-3 to replace the clutch, and when we put it back together there is a warning beeper going off, and we don't know what it is. Does anyone know?

Oh My.
Sounds like you have a bad Pneumatic shifter gear.
Be sure you get that checked ASAP.

To bad there isn't such thing as a Pneumatic shifter gear...Does anyone else know anything about whats going on with my car?

You could try pulling the ODB codes and see if it says something.
Are any dash lights on? eg; check engine, etc.
